Is it possible for rehearsal marks to avoid collisions with clefs, without changing the distance to staff, when they are not at the beginning of a system? Is the rehearsal mark enclosure factored in in the collision avoidance?

no, not that I know, but you can customise the horizontal offset of the system start RM:
(Or, of course, you can change their individual position in Engrave mode)
Thanks for the workaround. I hope this will be addressed in future updates. Back to manual tweaking for now
