I have been having this specific issue with different house styles belonging to different customers/publishers who all have one thing in common: ties are set to be drawn all between noteheads. Here’s the issue in a nutshell:
As you can see, the tie’s endpoints collide with the staff line.
Regardless of how I change my settings, the issue remains because the tie either doesn’t move or it moves too much, in a way that—from my user’s point of view—is not predictable. For the records, here are the settings of one of the projects for your joy and amusement. Could you please help me diagnose this, possibly solve it and, ideally, understand what was going on and why?

And what about these options concerning ties crossing staff lines? I can’t really try because I’m not able to reproduce exactly your issue.

Yeah, I can’t either. There must be some other settings in play too. An example file certainly would help.

It’s not actually set to between noteheads, but is set to above/below noteheads and then the endpoint positioning gaps are set so they don’t overlap with the noteheads.

I didn’t test further, and there are a lot of settings that differ from my own, so I’m not sure if there are other potential negative effects from these settings.

So it seems not to be possible to have the setting as “between noteheads” and to avoid staff lines at the same time?
Ok, no, it is indeed possible if you find what is causing the issue.
The main problems are caused by these settings:
The tie was set to be very low in general and, at the same time, the minimum gap between tie’s midpoint and staff line was very high (1/2).
Already increasing the height of the tie allows the endpoints to move lower and the other settings to enter play. Thank you @FredGUnn for pointing me into the right direction!
