Your score screenshot is not clear as where are the page boundaries. So please upload your Project, for us to see the real situation.

For parts it is suggested, as possible workflow, to deactivate Layout Options/Vertical Spacing/Collision Avoidance/Automatically resolve collisions between adjacent staves and systems (and possibly increase the inter system gaps.
