When I export an audio I only hear the full score. How can I export the audio of custom layouts?

Audio export always (currently) uses the layout at the top of the right-hand column in setup mode.
You can drag any layout in to that position to change the audio export.

Note: the topmost SCORE layout, not part layout. A minor clarification.
Given what Dan says above, if you’re talking about layouts involving groups of players, you may find it easier when doing this just to export all your players as separate files, and then combine/mix/bounce them in your DAW of choice, rather than messing about creating custom scores.
